The root cause of acne is a bacteria that lives deep in the oil glands.  Some call it P. acnes, others refer to it as C. acnes.  Either way, the combination of dead skin cells and sebum (a waxy type of oil produced to keep the skin hydrated) provide a feast for this kind of bacteria.  P. acnes causes your clogged pores to get inflamed leading to an angry pimple or even an acne cyst.
